For those that do not have business licenses, how do you handle paying taxes? Can you be considered self employed if you don't have a license? Thanks in advanced

You don't have to have a license to be in business, or to pay taxes on your business. The IRS doesn't care if you have any kind of license or not. They just care that they get their piece of the pie.
If you are investing in real estate you should consider operating under one or more entities, and not as a sole proprietor.
